A comprehensive phylogeny of Zygoptera (Odonata) using a Nextflow pipeline to simplify analysis of anchored hybrid enrichment data

Targeted enrichment methods, such as anchored hybrid enrichment (AHE), can capture thousands of phylogenetically informative genes and greatly reduce the cost of sequencing. While some of these methods publish tools and best practices for analyzing data, no automated pipeline exists for AHE data. Researchers are left to manually process data through a chain of analysis programs, and face obstacles like software installation, provisioning compute or cloud resources, and file management. Workflow management tools like Nextflow can help overcome these obstacles and simplify the development of pipelines. We introduce a Nextflow pipeline that enables rapid and reproducible analysis of AHE data, even for researchers with minimal command line experience. We use this pipeline to generate a phylogeny for the damselflies (Odonata: Zygoptera), utilizing up to 1,306 genes from 1,836 taxa. This represents the most comprehensive phylogeny for this suborder, in terms of both taxon and gene sampling.
