Stable flies (Stomoxys calcitrans L.) are a global livestock pest. Recent outbreaks have been attributed to the expending in available plant-based substrates for larval development. The 16S sequencing has less power as compared to shotgun sequencing when identifying less abundant taxa, although 16S is commonly used to characterize the microbial communities in many studies related to the important insect pests, including stable flies. Here, with shotgun sequencing, we investigated the microbial diversity in both the 3rd instar larvae gut and supporting substrate within and from different locations.
